After just having played through Peace Walker though, it seems like it would kind of make sense. The Boss was all about absolute loyalty, but Big Boss always cared more about those he was close to more than his mission. The whole game seemed to be about him realizing that, and coming to terms with the fact that he wasn't the Boss and that what he did in MGS3 he could never accept. *Spoilers* Hence why he got rid of the bandanna *Spoilers*
